My coop is a renovated, home-made rabbit hutch made of cedar. There are spaces between some of the boards which is great in this heat, but come winter they should be sealed up. Can someone please recommend a product that will be safe for the pullets? After I've plastered the boards I'll use a deck paint on the exterior to preserve the wood.

Caulk?

Yep just use caulk suitable for outdoor use. You will also need a caulking gun. Do a search on Googlefor instructions on application!

Use caulk for "windows". Acrylic/latex caulk (like ALEX PLUS) works just as well as silicone for this sort of application and washes up with water.

Its designed to be painted. Just let it cure/dry before painting (24 hours is usually a good bet)
