Ventelation for winter

Is your run roofed? If not, once you get snow you may find your birds spend a lot more time in the coop. More time inside means more poop and ammonia building up.
 
Good point about the run being roofed! You will want to either cover it or shovel it out for them so that they can get outside.
 
IMHO you need 2 opening to keep circulation (the chimney effect)
So I think that you should have another opening/s in the bottom.
Will the pop door count for that if it is only open during the day and closed and night?

I was going to put a clear plastic around tht bottrm half, to keep blowing snow out. With the position of the coop the tree blocks a lot of the snow, but snow will get blown into that area and make drifts
 
Looks like you have 2 'runs'.
The one that's part of the coop/run..... and the chain link all around.

Might want to wrap the coop/run with clear plastic, leaving the top 6" open for venting.
Then you could still keep the pop door open to help with low venting.....unless you get a strong draft thru there that literally ruffles feathers while they are on the roost.

Might want to keep part of the chain link run shoveled out so they can use that too.

Are you going to get snow piled on roof near fence?
Could be a problem.
