Do I need to put hay in them or can I just use the shavings? I don't know if it needs to be different than what's in the bottom of the coop....

all of my nest boxes have shavings. Sometimes I have a mix of shaving and straw...

I use shavings in the summer and straw in the winter.i will use the same material for the floor and the nest boxes .
