I'm not sure if I missed it, but just in case, try to slope the ground away from the run and coop (like you would a patio or driveway) to encourage the water to drain away.
I love using sand in both the run and coop. It makes cleanup so fast and easy using a long handled kitty litter scoop. The sand absorbs liquid quickly and doesn't rot, nor does it track into the house as bad. It's less expensive because it doesn't have to be shoveled out and replaced repeatedly, either.
