"In the Dark" is about a Christian who is metaphorically in the dark. It's just asking God to kill the darkness inside of us and give us light ("Jesus kill me inside this [meaning the darkness], raise me up to live again [in the light]"). At least that's how I've interpreted it   

That makes since . I don't follow NRT, that was just the best article I could find on the song.
