So I have come to the conclusion (with help from members on here, thanks!) that I have 3 male Cayugas, 1 female Cayuga and 1 male runner duck. They are 9 weeks old right now. What are my options as far as keep them safe from each other??

Easy. You need a drake only pen. Only drakes allowed in there. Your female duck is going to be lonely by herself, but that # of drakes basically guarantees that she will be injured or killed. You could also always pick and keep your fave drake + the girl, send the rest. ...or you can let duck math take over, adopt about 15 more females, and have a giant happy flock! But keep that duck safe, keep her separate from the drakes.

Edited to add: From what I've read, your potential drake-only flock needs to be out of sight of the female duck. If they so much as see her, they will be aggressive. It's also much easier to rehome a female than a male.

So if I keep one male and one female Cayuga and the one male runner she can get injured?

Yes as the runner WILL try to mate with her... even just having one male and one female the female can get injured from overmating. I currently have 1 of each that are fully matured (and 2 ducklings). I have seen quiet a few feathers lying around lately =/

When do I need to separate them? They are 10 weeks old now? How much time do I have?

You need to seperate them asap. Some will reach maturity early and you don't want problems. You also don't want the females in view of the males as it can cause the males to fight.
