Lots of reasons, many of them natural and to be expected. Just like in millions of other species, including mammals, some eggs just aren't viable, fertilized or not. I guess that's why birds lay so many eggs. Some just plain don't thrive. That may have been why the egg was damaged, too. If a hen senses a problem, she can reject an egg. Regardless,
