When do you throw out the ones that candle clear?

Well, just as soon as I'm sure they ARE clear. Brown eggs - 10 days, white eggs - 5 days. If they're definitely clear, they're not going to suddenly start developing a few days behind the others. So it's mostly down to how much you trust your eyes I think. I'm incubating creamy white eggs just now and I LOVE how much easier they are to see through.

Oh, and the day 18 candle: I can't tell what's going on in the healthy eggs either - just a big dark blob - but I can definitely tell which eggs don't look like they should and I remove any that I can see have quit early on in the incubation.
 
depend on what type of eggs.

those that take 21 days....on day 7 any clear eggs out they go
those that take 28 days...on day 12 any clear egg out they go

leaving them in loger will not make them fertile, now real dark eggs you may not be able to candle
