I would say for sure they found a different place to lay. but keeping them cooped up a couple days could slow there laying also. Remember with new egg layers there is a lot of irregularity. Be patient and keep and eye on them.

I always leave golf balls in the boxes. It helps with new chickens and when you have to move things around a bit. They also help with tricking broody hens into starting to sit. plus golf balls are cheaper than fake eggs.

UM with out the protective padding the hens will always have feather damage. Its kinda a normal thing. Its called treading. Its not a big deal. The hens usually learn to cope with it. If you are worried about it then separate your rooster.
I agree throwing in that new hen messed up the pecking order and they are young so they are not laying regular yet. Give it some time and keep the food and treats up to keep away pecking order issues.
