While it looks absolutely beautiful, 3x13' is awkward dimensions in terms of both use of materials and energy efficiency. You could build 8x8 for the same total walls perimeter length (3+13+3+13=32=8+8+8+8). What made you to build so narrow?
 
While Large Fowl (LF) aren't 12" wide, usually that is the number you need you use to give them enough room side to side on a roost ... so there is room for them to land on it, and turn around ...

OP, why are the nesting boxes staggered in height?

Having access doors on the outside for the egg stealing will be easier, but make sure not only water can't get in those six doors, but securely fastened, so raccoons can't open any of them! Same for all other doors.

For 25 hens, We Only Use Three Nesting Boxes For LF ... you will probably find that they will pick the few they like, and maybe only all share one ...

They grow up quick! You may need to build a second coop for some of them ... chicken math ... ;)
 
The nests will be hard for them to access...and yes, some nests are too high.
A 13' long roost might be hard to access too.
A 3' width is limiting in how the birds can use multi levels in a coop,
they need room to fly/jump down without crashing into something.
Access doors to nests might be tricky too, the roof overhang is not big enough to protect the egg access so you risk wet nests.
 
So take out the 4 roosting boards at the far end and place a long board in the roof area along the length of the coop?
you don't have to take them out - they might want to use them as a ladder to the main roost in the rafters. Since the coop is so narrow they may have trouble to fly on that roost directly from the floor.

You also probably have too many nesting boxes. It is usually suggested 1 box per 4-5 chickens. From your cpop sq.ft.: 3*13=39/4(sq.ft per chicken)=max 10 chickens /5 = 2-3 boxes are more than enough.

About the space- although it won’t be a permanent fix, could you free range them during the day? While they’re still small the space situation won’t be as bad. While you work on expanding your coop, free ranging during the day might help. :)

If they go with 10 birds, they don't need the 'rafter roosts'.

I would recommend removing the higher nests, leaving the 2 lowest ones(maybe even lowering those to about 18" off floor), leaving the 4 roosts, and reducing your population to ~10 birds.
You're going to need some winter ventilation too,
roof overhangs are too small for eave venting,
but louvered vents on gables would help.
