Baby pigeons Dying

I have two issues with my baby pigeons. The first one is the rats. They get into the nest and kill the newborns. The floor of my coop currently is a mix of brick and landscape timbers. The rats has dug tunnels in and out of the coop. In the spring when the weather warms up I am going to concert the floor to try and keep them out of the coop.

Another issue I have is the other adult pigeons pick on the young (to death sometimes) when they are ready to leave the nest. Is there anything to do keep this from happening. Should I pull the fledglings out of the coop until they are big enough to stand up for them selves? I thinned the flock down a bit this past winter so I don't know if that will help any or not?
