I would try to remove all the obvious duds. Look for clears like image 2111. Also look for ones that have blood rings (see image below). Ones you are uncertain about, mark with a small "x" and check again in a few days.

This has not been an optimal set-up for this hen, and I suspect many eggs may not hatch.

As long as they didn't keep laying AFTER she started sitting they should all have started developing at the same time. If they did lay a few more while she was sitting that could explain the half dark ones. And they could be alive.
After her eggs have been hatching for 24 hours you can pull out the eggs that haven't hatched and candle them to see if anything is left alive in the eggs.
