I would go with option #2. The traffic in and out of the pop door might disturb those laying. Option 2 is more out of the way of the general traffic.

That was my worry about Option 1. Would nesting curtains help? I could also just do two boxes toward the back and make a storage cubby of the section closest to the door.

Those ideas should help make them more private. With only 5 hens, you wouldn't need more than 2 nesting boxes.

Have you though of putting up a rain gutter to divert the runoff?

My girls do like the curtains but always want the same box (I have 3)
 
Update:

My hen is about the same, although she pooped this afternoon for the first time since I brought her inside. And I am pleased to say that is was a very normal looking poo.

I have noticed that she tends to let one wing droop, and also tends to flop over onto that side of her body. When she does, and I don't prop her back up, she squawks and drags her body forward, I believe in attempt to do it herself, although she hasn't yet. I've been feeding an watering her as normal, and I put her out on the lawn today to get sunshine and grass.
