I'm thinking that I'm going to have to put a roof on his run... I don't know what the heck I'm going to do just yet.

How high was your fence? I have seen FB and forum peeps recommend the 48” high x-pen panels to contain serious escape artists. Lots of other people use the 36”.
ETA: Niven can be successfully deterred with a 30” high baby gate, but she is not much of a jumper (usually just 24” at most).
