Common squirrels are unlikely to be tbe problem. Have you got any photos of the damage?
Also check for excavations / holes where something may have entered the coop or run. Photos again can be very useful. Check other birds for anything clue-like too.

I sent the dead hen into the lab and they tested it to have no diseases. I found out that a mink had gotten into my coop and partially ate the chickens before deciding to come back for them later, I caught it on a trail cam I set up in front of my coop and found out it’s entry point was a hole it chewed in the nesting boxes. I sealed the hole and no more chickens are dying so far. I will keep you all updated if anything happens, thank you all for your help!
