You won't suffocate them? They need to breathe air anyway? The only thing you'll be doing is changing the humidity SLIGHTLY as you lift the lid to get the chicks out.
You can take chicks out even if there are pips. I've done it that way for years? Sometimes the chicks get a bit too rambunctious and roll the eggs ALL around while the others are trying to hatch. I just reach in and take out the chicks. No harm, no foul.
