Disinfect/Clean Coop?

I have some chickens (9) that I believe have some sort of respiratory sickness. These are going to the butcher tomorrow, literally. Anyway, I want to move new chickens into the coop but am unsure if I should wait and/or clean it extremely well. Thanks.

You need to COMPLETELY clean your coop and run -- completely.
