If your birds have cocci (protozoa,) birds will usually be fluffed up, lethargic, not eating/not drinking. Depending what strain of cocci is involved, sometimes blood can be seen in feces (see the link I provided and scroll down.) Death normally occurs shortly thereafter.

Ammonia? Soiled bedding can produce ammonia fumes inside the coop which can cause watery eyes, breathing issues, gaping, burns on footpads. A coop should be well ventilated as well as cleaned out occasionally to prevent this from happening.
