Ah, I don't know how the idea of test breeding slipped my mind. I've been on the lookout for some more nice bantams locally, but I'm searching in the wrong time of year I guess. I do have a silkie roo I could try pairing the girls with individually to see if they still throw the 2/5 joined toes..if only they'd get back to laying again for me. Good plan, thanks.
I've been incubating them in my trusty Brinsea mini Eco, but it's notoriously bad for hatching out, so they get moved to a homemade styro-bator at lockdown. The humidity fluctuates a lot in the styro, but otherwise it's great.
You need to test breed with your Fav male. Can you tell the difference between the hens' eggs? If so then hatch one hen's eggs then the other's. If not then you will have to separate them to know which eggs are from which hen, then do the same thing. If you get more fused toes you'll know which parents are responsible.
 
Their eggs are identical. Roo-boy is not going to be happy with me separating them, as he's incredibly protective of his ladies, but I'll give it a shot. Thanks!

You can also look up trap nesting. Another thought is to crate one hen in your coop if you have room. Just keep her in there until she lays then let her out with the other 2. Then mark the eggs.

I've done the food dye trick with success:

Every other day or so, turn the hens upside down and drop a couple of drops of safe food dye into the vent. It's just enough to leave a smear on the shell so you can tell which hen laid which egg.

Clever! Thanks! Looks like it may have to wait til spring now as they haven't resumed laying after a couple weeks, but I'll give this a shot when they do. :)
