It just depends on how confident you are with your candling. I usually pull clears and bloodrings at day 7. But, as long as nothing smells/weeps, it hurts absolutely nothing to leave them in there.
Dark eggs (brown or blue), I usually leave if I can't see clearly. With a dark egg, I find a clear glows when you candle it. The developing chick just makes it look darker/fuller.

The egg that went bad was one I never wanted to set (DH begged). It was an egg I found buried in mud and actually washed it under running water. It went bad pretty quickly.
If you have a bad egg, you'll know it.
