How do I keep the run dry

I have not yet seen any picture of a chicken coop. Please, show again if you think you already did, maybe I missed it.
Oh yeah

Even just sleeping in a damp place can cause respiratory problems. They need a dry coop.

I would try to move the downspout over the coop, and down the outside of it, and then a good bit away. That will take care of the water in the coop, and also potential leakage through the roof.

A tarp is not a roof. You need something that will stand up to rain, wind, and snow. A metal roof, or something similar, will work better.

There also seems to be very little ventilation in your setup, unless I can't see it in that picture.

Is the floor sloping, or does water pool inside, even without the downspout in there?
