what do I do if a chick hatches.. but has blood and yolk connected to it that isn't absorbed? will it be okay?

There's nothing you can do- it just happens sometimes. Leave the chick be. Sometimes they're fine even if they haven't absorbed the whole yolk. I hope your chick will be okay :)

(calling this chick a she for now) She is in a separate box inside the incubator so she doesn't get run over and seems to be okay as of right now -- breathing fine and no deformities -- but not moving as much as the others and she sac isn't attached to her anymore but her butt is a bit bloody, and she isn't cheeping. Anything else I can do to help her out? Or just keep an eye on her?

My advice is just keep a close eye on her. She's probably quite tired so that might be why she's not doing much. If she's a perfectly healthy chick, then she should start to fluff up. When she does, it'll be a good sign :)
