Long-term effects of heavy cocci infection

Following image shows two full-sibling chicks (red jungle fowl x American game) hen raised free-range. Bird to right suffered heavy cocci infection and nearly died. Immune systems now have cocci under control but latent effects obvious. Bird on right much smaller with retarded feather growth.

Smaller chick is well muscled but appears to be lagging further behind with each day.
 
I heard it could also destroy the intestinal lining and make it harder for them to get the nutriments they need.
