My 2 year old rouen (sorry if I spelled it wrong) this morning dissapeared and I couldent find her later I found her in the nesting box on top off a pile of eggs. She is being very broody and she has laid before and never gone broody.there is a two year old drake pekin in there as well with her and just two 3 month old ducks as well as well as an Americana rooster. I need help with two things one can the eggs be fertilized I have never hatched before so I dont know and if they are should I separate her or leave her how she is.

You can leave your broody where she is or move her, that's up to you, but some broodies don't like being moved and it can break their broodiness so if she's not in a bad location I would just leave her. After she's been sitting on the eggs for about a week you can candle them to check for viability.

The bottom ones are cold on the bottom and warm on the top. Does that mean the bottom ones are probably dead

Not necessarily. If you have a bright flashlight I would go out when it's dark or take them into a dark room so you can see what is in the egg better. You won't be able to see much unless it has been long enough for the embryo to start developing. Picture of my chicken egg after incubating for 6 days for reference.
