And except for covering the run in plastic i am going to call this done for the year.

We've tried different clear plastic sheetings to cover the run for winter, and found that marine vinyl works out the best. A little more expensive but strong and can be reused. We use paint stirring sticks as long staples to hold the sheeting to the wood frame, and leave 1-2 ft on top open for ventilation in the winter. In very windy/cold days, we cover the top with shade cloth to reduce the draft and still allow air flow.
As for the waterer, we keep it in the covered run, with a heat plate. And like what @aart does, we wrap the waterer with insulation and cover it with a feed bag so they can't peck!
