Newly-Integrated Chicks Aren't Happy

So once they age they won't be in so much fear? I just want anything better than this.
As others have mentioned size of your set up Wil dictate how much aggression you see. The ability of the young ones to get far enough away from the bigger ones will make them more comfortable, if they can never escape they will always appear afraid because they need to in order to appear submissive.

Ok, Do you know anything about using the ladder?

It is really normal for the chicks to avoid the older birds. If the older ones are in the run the chicks usually stay in the coop, especially if the outside space is limited. If they are all locked in the coop it's pretty normal for the younger ones to be on the roosts while the others are on the coop floor. Or they hide in places where they can get away from the older ones.

I'm only guessing. I do not know the size of your coop or run or the layout of any of them. In general the younger ones are going to do all they can to keep some space between themselves and the older ones.

Oh, sorry. I mentioned how they don’t use the ladder to go in and out of the coop so I have to do it manually in my first post.
Sorry about that, I did miss something. Young birds in general are prone to waiting so late at night to go in that they are too afraid to go in due to the darkness. They also can have problems comprehending simple ideas like ladders. You will need to keep encouraging them and they should eventually get it. If the coop is too small they may never do it themselves out of fear of the older birds, and it could be why they aren't doing it.

Ok, I’ll try to teach them again when they are older. My run is bigger than my coop is because part of it is UNDER the coop because the coop is moveable and pretty tall.

I'm late to the post...
How are things going?.. What's happening is you have two subgroups of Birds...They might integrate as on flock or remain separate ....It depends on the Birds...
Well NOW the chicks are starting to sleep actual touching, but in the free range times and not at night, they are still a LITTLE frightened, but not as much anymore.
