i thought I had heard it said that chickens don’t like dirty water, which is one of the reasons they don’t enjoy living with ducks, but I’ve separated my chickens during their Corid treatment, and I see them sipping from the rainwater temporary mud puddles/ temporary muddy streams in their pen when it’s raining… so Do I need to lock them up in their coop with their treatment.? or will a few sips of mud make any difference?

IME chickens will go for the muddy water every time. It will make a difference, the Corid water needs to be the only choice during treatment. Do whatever you can do to make that happen. Maybe lock them in until the puddles run off, or fill the puddles with something, dirt, pine shavings, bark, whatever you've got, just so there is no standing water. Mud ok, puddles, no.
