I really believe it's an external issue.
Red skin and pulled out feathers are signs of mites or lice.
They are very sneaky and can build up a resistance especially with continual exposure to a weak dose of pesticide. Have you checked for the bugs in the coop? Nest box? I found some in a nesting box when I was emptying out the bedding, the birds never had bugs on them, but I didn't check them over after they had been up to roost for a while either.
