Another theory... Has he been nice to the ladies? They are capable of ejecting sperm they don't want... Usually it's from an inferior rooster when a better one is available, and in this case he's the only one so that wouldn't apply, but still. There could be some other reason they don't want his babies right now

Was he recently treated with antibiotics or some kind of insecticides or similar?

And just like the others already suggested: get the fluff out of the way on both, the rooster and the hens.

No hasn't been treated in any way with anything in the last 3 months
