Yes, bunnies can learn from a very young age.
I recommend getting a cat sized litter box. A lot of rabbits like the hooded ones since they feel safe in there. Another option is an under the bed storage tub. You can get these for pretty cheap. I've seen them at the dollar store.
Having a big litter box is important so that they actually use it. He should be able to turn all the way around, even when hes full grown. If you get to small of one his poop will likely end up outside of it.

Put the litter box in a corner that he pees in most. Line the box with either paper bags, newspapers, or puppy pads (with the plastic trimmed off). Then add a layer of paper based litter. Don't use cat litter since that can be fatal if ingested. And lastly add a bunch of hay. Rabbits like to eat while doing their business, so this will entice him to use the box.
Clean any pee that's outside of the box and put any coco puffs inside of it.

Once he hits 6 months his litter habbits will probably worsen but if you get him fixed that should help a lot.

Why line the litter box? A layer of urine soaked paper at the bottom would be a pain to scrape off every time you clean the box.

I also would not recommend a covered box. More expensive, plus harder to clean and monitor. Also rabbits prefer to have more than one entrance/exit. A regular cat box works great. Chewy often has the best prices and selection, IMO.

Does he currently have any sort of bedding? What kind? Duck was right on the money about first figuring out where he usually pees. Then place the box there. I would put fresh bedding in the box, then sprinkle in some soiled bedding/poops to advertise that this is the new potty spot. Make sure hay is available either in the box or easily reachable from it. Try to keep areas that are not the litterbox clean. Don't make the litterbox too sterile. Cross your fingers and hope it works.

He is currently on top of towels until his feet are big enough to handle the cage. (He will not be straigh on the wire, I will have mats and boxes,etc, he will also have time out of the cage any time he wants) He pees in one corner almost always so I can start there! Thanks!!!

No problem! Niven free roams sometimes so she has three litter boxes—on in her crate, and one in each room she is allowed to access. All are in corners that she chose on her own first, and she got the concept pretty quickly. I recommend using an enzyme cleaner like this one to clean up any accidents outside the litter box. An "extra deep" cat box is also great to better contain any spraying behavior.
