You know what your seeing and talking about, but from your pics, it's hard to even know what the situation really is. Further back pics, from a couple different angles will help a lot.

Yes, multiple pictures, please. Taken from different distances and angles so that we can see how the coop is constructed and how it fits into it's landscape.

@Mkhobs more photos may well help but a bit of explanation may also be needed. .

Is the gap between boards in the picture you attached on roof or wall boards? You mention that the problem started after you installed "clear panels over the run and under the coop roof".

One possibility is that the slope of that panel is causing rain water to run back to the coop? If that is true then you will have to correct the slope to shed water to the outside even if that means placing it on top of the roof.

When you post more pictures give each picture some context unless it is blatantly obvious.

Depending on the set up it could possibly be normal/acceptable to have some wet walls, i.e. an open air coop sitting on the ground in a rainy environment. But if that's not the case that would be something you'd want to resolve.

Do you have drip edges on your roof?

And what is the slope of the roof?
