Marigolds are great for natural pest repellent. Pyrethrin was actually originally synthesized from marigolds, and permethrin, commonly used to treat chickens from lice and mites, was derived from that.

Marigold extract is also often added to commercial feeds to improve yolk color, such as in Purina's Layena Omega 3 feed.

I would add at least 2 feet of hardware cloth around the bottom of the run for predator protection - chicken wire is great for keeping chickens in, but won't keep chickens out. You'll also want to change the roosts to be higher than the nesting boxes or you might get your hens sleeping in the nesting boxes and fouling them up.
