I have cedar trees near the coop, is it bad if the needles get in the water for the chickens? I could rig something up to stop it, but wasn’t sure if it was bad for them

Would apple cider vinegar also work to kill mosquito larva? The water gets changed every day, but there are still larva in there.
Consider this; if you change the water every day your waterer is acting as a mosquito trap. Better to leave the larva in the water than encouraging the mosquitos to find other places to lay their eggs. Not going to hurt the chickens in anyway.
