You've got a massive undertaking do you have any help? We really don't know what it is, just offering suggestions. It's better safe than sorry. If you can quarantine the sick you may be able to save the rest if it's spreading as fast as it sounds.
They need separate feed, water, everything. I would get disposable gloves, and either booties, you can put over your shoes and discard or wear separate shoes when entering each area.
I'm not versed in the treatment for wry neck, but you may need to give them some supplements, but check with the vet on that to make sure it doesn't interfere with their prescription.

Can you double check they're definitely vaccinated for Marek's disease?I have chicks which are 26 old and yesterday i found 2 chiks leg paralyzed unable trying to get up neck looking upward then today 4 other are also in this condition with 3 dead.
