If you go through the photos you can see some ways to enhance their flights to make them look more natural as well as give her things to do other than pluck him. American Zebra finches are notorious for having more aggressive tendencies than their larger European relatives.

You mentioned she was laying eggs. Are you offering her nesting material? If not, she's likely plucking the male in frustration and an attempt to build a nest. If she has a nest built, let her begin incubation before you replace the eggs with plastic ones. They aren't like chickens, and can quickly overlay themselves, depleting their calcium to the point of egg binding.
