As someone that has worked Animal Damage Control, here's what I suggest.
Walk slowly towards the cage and drape the cage with a dark blanket. Then slowly and steadily move the cage to the final destination.
Final destination, for a skunk that is either a large enough body of water to completely submerge the cage, or a gas chamber.
As for shooting it, have to go with a heart/lung hit, and it's still not guaranteed that it won't spray, otherwise it WILL spray. Also you're shooting through a cage, which means the odds of hitting a wire is great, which means a skunk that sprays.
For the people that is saying that drowning is cruel, stop anthropomorphizing animals. Skunks do not have the concept of drowning that humans have.
