How to set this trap?

Glad you got it figured out.
Be sure the towel you use to cover it doesn't interfere with it setting off in any way. I've seen that happen before.
Some kitties take days of a trap being around to finally investigate. Some go right in.
Do you have an appointment for her already? They can tell you if she has kittens and you can get her back to them quickly if she does. Then come up with a plan to get the kittens. You don't want her in the cage for long if possible. Sometimes they really freak out and can injure themselves. Covering the entire cage can help once caught. If she's feral some places only take them in a trap. Some allow cages.
Just things to think about. We do a lot of TNR and there's always a surprise or two.

Should I remove all of it?

I see her eyes in the bushes. She came out from under the shed but she’s clearly suspicious.
We've trapped and taken in a lot of totally feral cats, I would try it with nothing on it first probably.
 
Some feathers hanging in the trap wouldn't hurt, something moving to catch it's eye and want to investigate even a cotton ball would work. The biggest thing to remember when trying to catch a cat is that it's just a cat, don't over think it.

Not a happy kitty!

She’s staying in the trap in the shed overnight.

Now what? I’m either taking her to the shelter or getting her fixed myself, but I really cannot keep another cat.

Thank you all very much for the help setting the trap! Incidentally, when I went out there I did faintly smell a skunk 🦨.
