Chickens will scratch out areas along fencelines, but they don't dig holes.

I'm sorry, I should have been clearer. It's not a hole, is a scratched out area along the inside of a bottom board of the run, which has created a small opening. I've refilled it to close the gap and put heavier rocks on top of the backfilled dirt it on the outside of the run. I think it's just one of their favorite spots for dust baths.

After more observation, I really think it's the hen at the top of the pecking order that's causing the damage. I've never witnessed fighting, but I've seen her peck at all of the others to get out of "her" food when they're scratching and pecking around their run, or around the yard when we let them out. What do I do about that? Do I have to get rid of her? What's the solution for quarreling chickens?
