Sounds like a vitamin deficiency.. Crook neck.. Google it because there are things you can do... It sounds like vitamin deficiency across the board... I am really careful what I feed my chooks... I feed for embryo viability....it is more expensive in some ways but it pays big dividends in shippable, hatchable eggs.
 
They have a tendon that runs along the back of the leg that is suppose run down the leg and behind the knee. Sometimes this tendon can roll off track and cause the chick not to be able to use the leg. This tendon can be gently rolled back into place using your thumb and sometimes that's all it takes, but it may still have some issues but it's worth a shot. Let me see if I can find that info for you. I believe this is just something that happens and is not hereditary or caused during incubation. I'm wrong it can be caused by a manganese or one of 5 B vitamins (biotin, choline, folic acid, nicotinic acid and pyridoxine..and can be common in heavy fast-growing breeds...it's call slipped tendon and can resemble twisted leg.

It had it's head bent backwards over it's back in the shell, and was still in that position for the 2 days it was partially zipped. Just gave them some more vitamin water. What viatmin deficiency do you think if it is??

This is an interesting thought... If they did in fact have botulism on the shells that crossed the barrier that would explain a lot... Treat them rigorously... you will likely lose a lot of them... I would definetly get very rigorous... vitamins and medication both... You can treat for botulism. I would give them as much internal boosting as I can... Cranberry gelcaps... Liquid gelcaps... No chicken owner that is serious should be without this treatment in their arsenal.
