We have a new tenant in my two coops, a rat. I can't think of anything to get rid of him that won't harm the chickens. He is haniging out in the top with the roosting and nesting areas. We have had a lot of rain for the past month and haven't been able to mow intil now, I am hoping if we mow it will be harder for him to hide if he is coming back and forth.
 
Have you determined how he is getting in? The bigger picture concern is that if the rat can get into the coops, so can other predators that are likely to do more damage to your flock.
 
good point, there may be a few holes I can patch but I think it could get through the holes in the run pretty easily and then get into the coop. Might be a design flaw.
