Does it matter if the nest boxes and coop floor use the same material?

Not at all.

PDZ might be a good choice for the poop tray.

I like wood chips/shavings for the coop floor.

Can I use sand directly from the river we live next to a river and my husband can just use his tractor and get sand directly from river but is it safe for chickens

Unless you have permission from the local Conservation/Environmental agency,
NO, not a good idea.
