I thought maybe at first it was the other chicks but I serperated them but she was getting lonely so I put her back with them but she hasn't had any new holes appear, so as of right now I have no idea.

If they healed, yes! With the dark skin, it's hard to tell, if the feet were bitten and then healed. If nothing was wrong and you knew they were ok one day and had holes the next, I'm not much help, otherwise, it might have been ant bites, that healed

Have you observed to see if maybe the chicks might be doing it? Just not sure other wise what maybe going on and chicks are known for pecking they would probably like the taste of flesh too. Watch and see. If they are doing it place them separately but where they can still see each other. And maybe think about getting another duck for a friend for yours?

@Gabs106 That is odd, I've not seen anything like it in my ducks, nor here on this site, that I can remember.
You said you took her in. Where was she before? Do you have her inside? What kind of bedding and what does she walk on all day? I'm thinking it looks like she got nipped by fish, if she has been in a pond? Or if she was outside, maybe mice? That one toe looks like it had been broken also.

Do you have older pictures you can look through, see if you see anything suspicious on the feet? Like scabs, cuts, etc.
