I should post a run through of the coop. It has a slide down front door because the run that is almost done will attach to the front of the coop. The run will have a door on the opposite side so I can chase birds into the coop to be moved. The top of the coop opens up, but there is hardware cloth underneath with a couple of openings in it so the quail can't fly out when the top is open. That makes it easy to clean and hunt for eggs without having to stoop down and do everything through the front door.

Your descriptions point to genetics mostly. In specific the parents are too closely related. Some things can be attributed to nutrition of the parents prior to the eggs being laid and some leg issues can be attributed to incubation problems. Things like pop eyes, no eyes and cross beaks are genetics.
That would make sense. I think in order to get the highest ce traits passed on jmf had done quite a few fatherxdaughter across many generations.

That many with the same defects would make me tend to think it was genetics.

Last night when I candled all 30 of my eggs I noticed a lot of wonky air cells. I don't think ive seen this many in the same batch yet. :(:fl
I had at least 10/120

Are you positive that your temp has been steady, no spikes?
And are you positive the humidity was good?

Had some temp drops in 1 incubator and humidity never dropped under 40 or above 60 until hatching

Ummm the one that was rescued with the one that died testerday died this morning. The weird eyeless ones are doing ok, eating and drinking, so is the popeye-organ-outside-its-body one.
One more hatched right before I got home from hiking. Gonna pull the remaining 30-40 eggs tomorrow and open them.
The hike was murder. We didn't get to the lake we wanted to see. Wayyyy too much steep ups and downs
