Why then on page refresh is the post loaded that was loaded when the the page was first loaded instead of the post after the last read post?
Because the URLs are absolute in your browser. Unless you show me a specific example of what you are seeing, we are guessing here.
 
Can you show the specific URLs and screen shots of what you are suggesting is happening below:


Because you've lost me now. None of the URLS or how they work or are interacted with change from XF1 to XF2 in the core software.

OK, it may be my browser. Let me check what the others I use do.
Just to show an example:

That's the URL generated from the New Posts page, which takes me to the first unread post in that thread.

When I click it, it's mapped to an absolute post ID

Because that's the first one I've not read. If there are more unread posts after that, refreshing the page still takes me to that post.

This has always been the case, unless it's a thread which you've never read any posts in:

My example above for thread 1137464

Takes me straight to the first post in the thread

I use NoScript in my browser. Would that affect this? Everytime I refresh this page the unread posts number in the tab doesn't reset to zero, and the page reloads to the post from which the page was refreshed instead of the last read post.

Yes, as the software makes heavy use of javascript and jquery.
