Eggs Didnt Hatch Under Broody

Hey there, so I have a broody little Bantam named KoKo. She was laying on a clutch of 6 eggs. The eggs were all from different breeds, normal sized chickens with normal sized eggs. On day 25 I decided to grab 2 of the eggs and check what went wrong. One had died and the other was premature but still alive. I had cracked them open to take a look and I felt terrible for how I went about checking. Anyway, 2 days later, 2 eggs began to hatch. We were so excited but when our KoKo came out to drink and eat, another hen went into the nesting box and ate them both. Now we have 2 eggs left under KoKo and it's coming up on 6 weeks now. I keep hoping they are just late like the others were. But I know 6 weeks is way too long and they're gone. I just cant bring myself to take them from her. She worked so hard for her eggs. If I take them from her, will that hurt her mentally? We want her to have eggs naturally from our flock, but I want her to recoup from this clutch and make sure shes healthy. She eats and drinks and she poops daily. I want to move her to her own private area that the other hens dont have access to for her next batch. I just dont know how taking these 2 will effect her and if anyone has any experience with taking away a broody hens eggs so late in the process?
 
Are you asking if you want her to go broody again? Just check her weight and be sure she's not looking alright.

And for checking for dead eggs, I bring them inside and use a blunt kitchen knife to slowly pry my way in there and be very gentle.

No, I'm wondering what will taking away her eggs do to her?
