Pigeons routinely carry canker. Both canker and infectious coryza are known for having a bad odor. So the vet could be helpful in diagnosis, besides MG. Here is some reading about common diseases and another link about canker:

Wanted to keep everyone updated: My vet is sending me a swab kit to find out what is going through my coop. Also, I have been giving them eye drops to help alleviate some of their discomfort. They are all still in good spirits today, eating and drinking and cluckin' like normal. I have a vet who is going to try to get me some tetracycline eye drops to help out. Will keep you posted!

That would be a good move, getting the testing. Make sure they explain how to do the swabs. You can find oxytetracycline ointment at many feed stores, and since it is in a tiny package, they usually lock it up.
