Mine were in a large plastic bin for about 2 weeks also, but it was 20"x36". It had a wire hoop covered with a heating pad for them to go under in one end and no heat lamp at the other end, so it had decent ventilation. Although my home has wood heat so it is warmer in here in the winter/spring than most homes, so that made it easier.
 
It is natural and healthy for chicks to be exposed to the cold..... they can even survive freezing temps for short periods as long as they have a place to go and warm up like under a broody or heating pad. Having food (and water particularly) in a cool place in the brooder is really important especially in summer for two reasons.... the chicks need the water to cool themselves down when the ambient temp is too warm during the day..... if the water is also warm, it doesn't help them cool down and they are less inclined to drink it. Secondly warm water is a breeding ground for bacteria and protozoa, so any poop that finds it's way into the water (which of course it does) will very quickly contaminate the water and can make the chicks sick.
The MHP cave system is hugely preferable because it simulates the natural broody situation so much better by providing a very localised heat source and leaving the rest of the brooder space unheated. It also allows the chicks to get used to a normal night and day routine which means that there is less stress to their systems.
 
To the OP - I have been following this thread and just wanted to say that from the very beginning I was impressed with your care for your chicks and your obvious concern for their well-being. You have been so willing to listen and act upon the advice others gave you without making excuses or trying to defend yourself and what you were doing. I know others who have asked for advice have done the same, but your kindness and humility just really stood out to me. When you asked about a problem and were offered suggestions, a couple of times I expected you to make excuses and try to justify what you were doing, but you never did and I was just so impressed by that. You took the advice that was offered and acted upon it right away and are obviously doing everything in your power to help the sweet little things. I do hope you are able to save them all as I have no doubt they will have a wonderful life under your care. And, by the way, they are SO ADORABLE! :love:love:love

There is no need to separate them, they have all been exposed already.
Separating could cause more stress which can make her worse.
