I'm sorry about your chick, Jacin has given you some great information on cleaning out the abscess. I would rinse it out with Saline and then apply Neosporin (non-pain relief added) once you have cleaned out the puss.
If it's an abcess, you lance it (like a home in it or curly it open) and get all the puss out before cleaning it out. It's a two person job. One does the sticking and cleaning and one holds the animal

My question is, with your current setup up - 40 chickens in a 3 by 1 coop, chicks getting trampled and dying, not having a bigger pen available. Why did you get more baby chicks? Where are you planning on moving them once they are old enough to go outside? Will they get crammed in with all those other chickens?
 
The chick may be lethargic due to dehydration or just being weak. Others may peck at a chick that is just staying still. She also could have injured it on a feeder. I would put something in the brooder to separate her, such as a screen or some netting. Start giving her a couple of drops of Poultry NutriDrench daily,mand right now get her drinking some fluids. Dip her beak into it, feed her some mushy feed with water and a little egg yolk. The injury should heal. Plain Neosporin or Triple Antibiotic Ointment is good to put on it.

As for cleaning, use dish soap and hot water, and wash out feeders and waterers twice a day with baby chicks. Watch that bedding does not get into the waterers, by keeping them raised at shoulder height. Do some reading above on the learning center on how to care for chicks. Overcrowding can lead to weaker chicks being trampled.
