I just read a story in the news of a human infant whose limbs fell off. It was sepsis.

The most common cause of sepsis in chickens is infection following a respiratory disease. E.Coli bacteria are also commonly responsible for causing sepsis in young chicks, especially if the chick hatched immunologically immature as I suspect this one did.

I would evaluate the sanitation of your brooding conditions, change out feed and water often and monitor for further infection. Failure to develop a proper immune system while in ovo can be attributed to disease in the hen who laid the egg or lack of essential vitamins and minerals. The embryonic immune system is developed around day 5 of incubation.
