Dividing the incubator with a fence is a possibility. You can also make rectangular baskets out of hardware cloth and put that over some eggs to keep them separated.

If I were going to try to mark the chicks I’d probably use food coloring. Even on black down it should show up. That’s what some hatcheries do if people request them to mark the chicks so you know which are which if you split an order and get similar chicks. You are only going two ways anyway, male or female so your code isn’t too complicated.

The problem will probably not be that it wears off but that they shed down and grow feathers pretty quickly. You’ll have to stay on top of the remarking.
